Regarding these old bundles, there is an on-going effort (and has been in the past 6 months) to check & fix all of them, but given the large amount of the bundles it takes time. Getting new bundles added and fixing other issues usually takes higher priority.
I think missing Steam game entries are good to report when noticed, so they would get taken care of asap. Desura & itch.io etc keys are lower priority I think, but of course eventually the goal is to get all those added too. Report them also if there is some good reason why their adding should be prioritized. Good reason is for example that you can get Steam key from Desura or itch.io, the key has expiration etc.
I added an overview to every bundle page with a link to report errors. Those links lead here. Anyone can report any error or omission. We can triage requests and errors with the newest Steam game bundles having the highest priority and old, non-Steam, non-tradable having the lowest.

There is a corresponding bundle on Steam, but it is merely labeled "GONNER + OST".

There are differing opinions is it useful to add "basegame + OST" versions of all games to Barter. The inclusion of the OST can also be presented using the tag choice "+soundtrack ♫" or "+DLC".
edit: Now with the new changes the package is now always added to bundle if the key activation includes more than 1 item. This way the items in the package get 'bundled in package' status count as well automaticly.
Exception to this only possible in cases like the item is app with type Tool or Config or otherwise such item that can't obtained on their own separately anyway. Example: Civilization IV always includes the Mac version as separate app: https://steamdb.info/sub/4322/apps/

CD key version does grant you different license package https://steamdb.info/sub/8706/ than the free version https://steamdb.info/sub/163344/
- both packages do contain the same game (same apps & depots) in this case, but:
- the paid version adds +1 to Steam library count, but the free version does not always. Some exceptions: https://www.reddit.com/r/Steam/comments/6g3ewz/new_f2p_games_that_add_1_to_your_game_library/ and the free version does not always stay in your local library listing unless you have the game installed
- if trading cards get added to the game in future, the free version "owners" don't get them usually (there are exceptions to this also of course)
https://barter.vg/i/927/ has now been marked as "$0 Given Away: Add To Account For Free". This is probably what you asked for? :)
I think you made the right decision changing to the packages. There are complications to using packages instead of apps, but rather than make the data fit the existing site functions, it's likely better to change the site to match the most accurate data.
There are several bundles that included keys for free-to-play games, although usually the game is bundled and then later goes free-to-play / free-to-download. A stranger case is when a bundle includes a key for a demo, e.g. https://barter.vg/bundle/1799/
There should be better notices about these situations, but for the reasons theemu listed, there are still reasons to trade for these keys.

There is ambiguity with the tag's current name. Originally, it was "+DRM-free soundtrack ♫" and I think that should remain the tag's purpose.
Also, in current matching system, in order to maximize all possible matches, need to also add the basegame separately to your tradables. Not everyone care for the OST so if you only add the basegame+DLC package to your tradables, those who don't know about the existence of the package version, or only care for the game itself won't find your tradable by matching particularly if they want wishlisted items only. This is becoming more topical the more we add these packages to database, and I assume many traders now miss trade opportunities because they don't get all matches with their package items added from the bundle page. Maybe this has been fixed recently IDK, I don't trade much myself anymore.
Now knowing it's intended purpose, I agree that the "+soundtrack" tag should keep it's original use. Maybe then it should be renamed back to "+DRM-free soundtrack"? Particularly on the bundle pages it would be more accurate, rather than presenting false impression that there might be a Steam version of the soundtrack included.
