It can practically be anything from shop mods to companion limit mods (by the way, if you have unlimited companion, why the 12 companion mod?). Looks like the majority of your mods affect items, probably leveled lists. It's impossible to point out which can be the culprit, sadly. :(
The following is all I can think of for you to do and with over 600 hours into the game you won't like it.
1. Start by uninstalling [not disable] any and all mods that add merchants or add to what merchants sell.
2. Then verify the integrity of the game cache and hope the original scripts get placed back in your game folder. Right click on NV in your library, choose properties, then local files and verify the cache.
3. If that doesn't fix it, uninstall all mods and repeat verifying the game cache.
4. That doesn't work, you'll have to uninstall the game and make sure there is no game folder left in C:/program files [86]/Steam/Steam Apps/common/Fallout New Vegas. If you still have a NV game folder and there is anything in it, manually delete the contents. Then redownload the game.
5. I don't know for sure whether any of you saves will be permenently corrupted by those scripts or not but, before you uninstall you can create a new folder in Documents and go to your Windows Documents/ My Games/ Fallout New Vegas/saved games and copy and paste several of your saves to the new folder. Once you re-install the game you can copy them back to the My Games NV saves folder and hope your old saves still work. You will probably have to start a new game and make one menu save for you to have a new saved games folder in My Games.
