Ways to improve legion standing once villified reached?
I have not actively tried to kill any legioners but they constantly attack me because of the Kahn quest in which I got the emmissary killed. Is there any way to improve or farm rep with them to at least get me back to shunned or neutral?

Nope. Caesar neither forgives nor forgets. You have been declared in damnatio memoriae. No coming back from that. Choices and consequences. You get one freebee after you recover the chip. After that, no more.

So basically I have to kill Ceasar to stop it?
You can kill Caesar, but you cannot stop the assassins from coming. Legion hates you and will not stop until you are dead.

No. At that point in the game, that's it. You can't do anything to improve your standing with them to not be vilified.

The Legion is essentially the Talon Mercs in kilts. Once you get on their bad side, you'll see them in the usual places- same as Talon.

Well, yes. Although the Legion at least has a reason to attack you other than "uhm, so the wasteland is quite empty, so you are attacked by these random dudes who want to kill you because you helped an old lady and they are [spooky voice] eeeeeeeeeeevil".

Player Reputation and FactionEdit
Fallout: New Vegas reputations

addreputation <base_id> <variable> <amount> – adds player reputation with faction; the value will max out at its normal maximum value of 100. The variable will determine if the amount is added to the player's fame (1) or infamy (0) with the faction.
removereputation <base_id> <variable> <amount> – removes player reputation with faction; the value will max out at its normal minimum value of 0. The variable will determine if the amount is subtracted from the player's fame (1) or infamy (0) with the faction.
setreputation <base_id> <variable> <amount> – sets player reputation with faction; the value will max out at its normal minimum and maximum values of 0 and 100. The variable will determine if the amount is set for the player's fame (1) or infamy (0) with the faction.
Examples:
addreputation 000ffae8 1 8 – adds 8 fame to the Boomers faction.
removereputation 000ffae8 0 8 – removes 8 infamy from the Boomers faction.
setreputation 000ffae8 1 8 – sets player's fame with the Boomers faction to 8.
Note: If a player wishes to obtain an idolized reputation with any faction, they must both increase fame value to 90 and reduce infamy value to below 4.

removefromallfactions – removes the Courier from all factions. Also removes them from the 'Player' faction. Use player.AddToFaction 0001b2a4 1 to fix. Remember to also re-add the DLC player factions: xx00b42e for Honest Hearts, xx016154 for Old World Blues, and xx003e41 for Lonesome Road.
setally <base_id_1> <base_id_2> <variable_1> <variable_2> – sets factions allied status with each other. The variable will determine the status of each faction to the other: 0=friend, 1=ally.
setenemy <base_id_1> <base_id_2> <variable_1> <variable_2> – sets factions enemy status with each other. The variable will determine the status of each faction to the other: 0=enemy, 1=neutral.
Example:
setally 000fed3f 00154307 1 0 – Will set Boomers allied status for BoS to allies, and BoS allied status for Boomers to friends.

Have you tried to decrease infamy with the console yourself? Try to see if it stops the assassin spawn, please.
mikeydsc Dec 30, 2014 @ 3:59am
I am still working on achievements so I wont be using the console this run. Maybe next one. Thanks for the info tho, will be useful later on.
talgaby Dec 30, 2014 @ 4:48am
Was referring to the post above me. Actually modifying the infamy in the console does nothing, the best result is that they spawn in as friendlies and either attack you still, stand in one place, or crash the game. Infamy manipulation also rarely removes the hostility if some factions already reached it.

this wont work, it works only for add reputation +1 or removereputation of 1 "0 1" "1 1" no other cheat for add reputation works, you probably copy and past this from fallout wiki.

The game isn't set up to handle Infamy *decreases*. The best you can do with a faction is increase your fame to match - but if infamy is too high this won't help much.
mikeydsc Dec 30, 2014 @ 1:28pm
This is why I hate the system they used. Just got Cassidy to join me and was doing her quest checking her caravan at the site. Doing all the talking mumbo jumbo and as soon as she stopped talking and we were going to go check the next caravan Ceasars troops were already IN MY FACE - right very next to me - i mean 5 feet or less away and basically instant kill. This is BS - they didnt run up like usual so I could see them coming and insta approached during the conversation( like they just teleported in) - is that cheap or what. Attacked straight out of conversation - just got 1 shot off before dead.
Yep, making powerful people angry sure has dire consequences.
mikeydsc Dec 30, 2014 @ 1:49pm
I dont mind them being angry but that cheap tactic is pitiful. Not while a conversation is going on - usually time stops during them, much like having the pipboy open, but not this time.
