For the NCR you have to unfortunately kill Mr. House, me, and then you can progress through their story line.
What about Yes Man, what to do with him if I side with the NCR?
How will I work with House if I have to Kill him for Yes Man?
First NCR and BoS alliance? Is that what you are meaning?
And what bunker? (Regarding Legion) The BoS?
1. You don't - at the very least you will have to stop doing Yes man's quests.
2. To make NCR the victor (or to get the Wildcard or Legion victories) you'll have to kill House
Essentially, all 4 paths will, at some point, require you to make an irrevocable choice that will close out one or all of the other endings.

Though it would be better (IMO, more enjoyable) to simply take it as it comes and see where you end up.
So how about this?
I help Yes Man till the Bear mission, House till some point. Then kill House, and stop Yes Man
Kill Caeser meantime and help the NCR?
