Cass won't follow me.
I started the BoS quests before I even talked to Cass, so it put me farther in the quest to get her as a follower. I ended up completing her quest, but she won't follow me at all. Halp...?

Do you have bad karma? She doesn't normally follow you if you have bad karma.

I'm literally the messiah of the wastes.

Won't follow you as in won't become your companion, or won't follow as in she is the companion, but won't move?
If the former, put on an NCR armour and ask again, or use the player.rewarkarma command to change your karma a bit (enough so your title changes).
If the latter, then check her wheel that she is not set on Wait here, or NPC-reset her.

Well it doesn't give me the option for me to ask her. She just sits on her butt. I imagine it's because I didn't get to ask for her caravan, etc.

You can only recruit her after you are asked by the leader of Crimson Caravans to make her sell her caravan. Offering to come with you is one of the possible ways to end that conversation tree.

I wasn't given that option. I was only able to kill McLafferty.

Then it seems you followed a path you shouldn't have. Normally you have to take Alice's quests, then after you are done with it, you can get Cass and do her quest or let the van Graffs kill her.
There should be conditions where you are unable to recruit all human companions (you can get Lily and Raul any time though), it's a perfectly normal game feature.

If I restart the quest via console commands and resurrect Alice should that fix it?

No. Missions have a lot of flags, and there are lots of hidden missions, especially involving companions, that are not listed on the wiki, you have to dig them up in GECK or FNVEdit, and even then you need to read through a lot of lines to find out what flags control what. (These hidden missions control certain flags in other missions to connect them together. For example Veronica and Boone have actually two companion missions, one is there to fire up the second, named one.) Just remember what you did here and in the next play through follow the more… tactful options.

Eh, true. Although I was notcing that this save has been having A LOT of issues with companions. I'll test my theory or see if a mod screwed with Cass's scripts.

The ♥♥♥♥♥ just wont follow me. She's my companion, but after about 5 minutes, she just started standing in one spot. Same ♥♥♥♥ happened with Veronica, so I kicked her to the curb. I'd ditch Cass too, but I cant find Boone in Novac. He seems to have disappeared since I dismissed him. Looks like I'm going solo the rest of the game
