Whoever's side you choose in Vegas, you're always gonna have people hunting you down.
You can try, but sooner or later in the story, you have to pick a side, and then assassin's start turning up...
It's the quest Ring-a-Ding or something like that. When you complete it, you get a ONE TIME pardon from the Legion so it's up to you to use up this pardon immediately if the Assassins are giving you 10 kinds of hell or save it up so you can give the Legion hell (Just don't attack Fortification Hill).

As for OP's trouble: start wearing Legion armour, just make sure to quickly remove it when you spot NCR units. You can hotkey armours too for a quick swap.
