These challenges carry on across all playthorughs or must they be done in a single playthrough?

Single playthrough. This applies to all kinds of challenges and achievements, the internal counters and variables are set in your savegame, no where else.

And these are more easier done in which questline? I have already finnished the game twice with Mr. House and Yes Man, I am only mising the NCR and the Legion... Which one of these two is the most appropriate for hunt the challenges? I noticed that I have to kill both Caesar and Kimball...

I don't know if choosing one faction over another would be more appropriate for this kind of thing, it doesn't seem important to me. Maybe someone else can weigh in

Keep in mind you only need to do some of the challenges, there's one extra anti-legion challenge compared to anti-NCR challenges so and NCR playthrough would be slightly easier, for the two-star challenges at least.

You can do the three-star achievement for any faction, although it's tricky.
The robot-hunting is the easiest, Love and Hate counts towards it, and that weapon quickly kills even those armoured robots.
The deathclaw hunting lets you use the recharger rifle, and that + VATS headshos are enough for the job.
The problematic one is killing cazadors with tin grenades. You need all explosives-protection perks and a decent armour for it since you essentially have to litter an area with tin grenades and hope a cazador will eventually not dodge it by random chance.

So if I go with the NCR, can I still kill Kimball and the NCR officers and still finnish the game?

Yes, just not with the NCR ending.

You only need to land the killing blow with the required weapons, weaken them with any other weapon and finish them off with the one you're supposed to use.

Yeah, but cazadors are so fragile, it's easy to one-shot them with anything over a .22 handgun.
