Edit: Also, if you are really having trouble destroying the BoS, there is a House-BoS Alliance mod. I still fail to see the Brotherhood of Steel love however, because like psychotron666 said, they are nothing more than a bunch of technology raiders whose true face is shown when you make Veronica side with the Followers (or even before that, really). But yes, I suggest that you don't turn down a major faction for a smaller one, which by the way happens to be a not so great one.
House is the smartest known person alive, a person who was a genius before the war, created robco and was a billionaire by age of 22 after getting his inheritance robbed from him by his half brother. That same guy now has been alive almost 300 years (a technology he figured out himself), and hooked into a network of computers that can span the mojave and when upgraded will let him control any robot at any given time if he chooses.
If you follow Mr. House's lead, he will set you up as the most powerful person underneath him (which says a lot cus he still needs a person to do various things every now and then) and he will worry about all of the hard work that comes to leading while you can worry about your own life and still get the perks of being on top.
That's the way i see it anyway.
House's endings are about close to 'status quo' as you can get in this sort of game, with mentions of House's glorious plans for humanity mixed in with some unsavory dictator-like power-grabbing depending on your quest outcomes as you'd expect from his character (punishes factions who sided with NCR, Securitrons secure the streets of Vegas making it "cold, clean, efficient")
Really though do you want the coolest follower helping you punch your way to Hoover Dam or do you want to side with a 300 year old businessman and his army of robots? (the shootout at the BoS bunker is always a favourite part of my various House runs)
You can still have Veronica if you destroy the Brotherhood of Steel.
But, on another note, does helping Mr House negatively affect my alliance with the NCR?
How does this work out for them?
EDIT: Hmm.... I didn't take into account Yes Man. How does he do once Mr House is dead?
No, helping House does not affect your NCR reputation. He will want to get rid of them eventually but nothing you do on behalf of Mr House will lower your NCR reputation.
Yes Man is who you follow in order to go for the Independent ending. For the independent ending you can choose what you want to do with the smaller groups but again you can argue that that ending is not the best for everyone because of anarchy in the wasteland. Listen, none of the endings are "good" or "bad". You can ALMOST set a good ending for each side if you do most quests favoring the faction you will choose, but none of them have a happy ending for everyone.
