The BoS is acting exactly as it was supposed to. Remember, this was an organization that organized its principles after seeing what was happening at Mariposa. Science was out of control; it was completely unethical. So Roger Maxson had the scientists rounded up and shot. The BoS formed its Codex. In it, they resolved that technology in the hands of the people was dangerous and strove to keep it away from the rest of the world. They were shaped by an extreme situation and thusly formed and extremist approach. That's the BoS.
It is unfortunate that you choose not to understand this. Perhaps one day you will grow enough as a person to deal with a lack of understanding. Unfortunately it would appear that today is not that day. I hope that you will come to know peace within yourself.
NCR on the other hand, has been tripping over its own land. They are incredibly overreaching and are very unreliable, even to their own soldiers.
BoS has always been a group of reclusive ♥♥♥♥♥♥♥♥. The first ever interaction between the Brotherhood of Steel and Player is them tricking you into scavenging at the site of a nuclear blast. With that, it's hard for me to feel bad whenever I shoot one of 'em up.
That's another excellent point. The first interaction we ever have with the Brotherhood of Steel is when they send the Vault Dweller on a suicide mission because they just want the guy out of their hair. There is even an air of disappointment when he actually returns. These are not people who value the lives of outsiders.
They aren't planning on changing their ways, especially not before the Second Battle of Hoover Dam, therefore House is intent on taking them out of the picture, for the garunteed security of New Vegas and ultimately benefitting the people of the Mojave.

If you don’t mind mods, this is the best solution. Personally I prefer having to make a choice between the two though.

Actual brotherhood of steel aren't good guys. They're not important, and a super small faction. They don't really accept members, don't recruit, and if you have something they want, they'll just rob you.
