OP, what or who's eyes are doing what? The only known bug concerning eyes is sometimes Rex's or even coyotes eyes will be hanging out of their sockets.
Not entirely sure if that’s what the OP meant, otherwise no clue.
Fallout Character Overhaul when combined with other mods like Mikoto's eyes has been known to cause issues with an eye glitch that sounds like this.
I had this problem and it's annoying as ♥♥♥♥ and not easy to fix if you wanna use FCO. I used FNVEdit to fix it, which you would have to know how to use first.

Install it and it might fix most of the eyes, but maybe not all of them. It uses HD textures for eyes like FCO does.
FCO is a great mod when it works, but you could try uninstalling it to see if the problem goes away if nothing else.
Or keep removing mods to see which one is conflicting with FCO, which could be a pain if you have a lot.
