Strictly storywise the NCR is the "best" choice, Legion is not far second if Caesar lives (if not, they are the worst option, the Legate is just a very bad leader), Yes Man is a very short to mid term solution.
Gameplay-wise probably Yes Man is the most fun, for me at least, though I usually just go with "the Bear". :)
That really depends on what you mean as "better". Mr. House' ending is pretty much you getting rich of a good boss (As egoistical Mr. House is, he not only understands value but appreciates good workers) so that's not per say "good" in the classical sense of the word. Now for the other two.
Now while Avellone/Sawyer really pushes you to go for the Independence ending rather than the NCR ending let's look at the options. Spoiler alert;
The Wild Card[/b]
The Independence arc begs the question; can you do it better than anyone else? You a Courier compared to a 100 year old government, a dictator who forged a superpower (For post apoc US anyway) within a few years or a meticulous planner who is mostly ready for any situation. The Independent ending pretty much relies on you shaping the Mojave with your own hands with almost every faction is directly affected by your choice.

The NCR arc, which the game itself leans to brings forward the question on whether a faceless corrupt ineffective government can tame and keep the Mojave. Sure they have pretty horrible people in the NCR like the Van Graafs, that jackass Colonel, General Wait & See among others, the NCR is also shown to have genuinely good people like Colonel Hsu, those NCRs giving aid (Tell her you came for food for your friend) Cass, Boone and others.
The choice is yours, you are not another courier. You are THE Courier. You are easily the deadliest most dangerous ♥♥♥♥♥♥ to ever roam the waste in the history of Fallout. For the record,

I keep thinking 'Yes Man', but am with House at part V for now. Still I might change and do it myself. At the mo House has me going to the BoS and they are tough guys. Had to quit to re-think stratergy, coz they keep decking me. To be honest I just gave up trying to decide, and plodded on before I gave up for good. To much to think about if you ask me. I just wanna do the jobs and shoot the baddies.
I keep wanting to go off and do the DLC's first too, coz you have to before game finishes. I am high enough level easy.
NCR = corrupt police state that onyl wants the Dam and Vegas for election campaign reasons and gladly sacrifices troops for that since they have many
Legion = totalitarian cast-based paternal martial law dictatorship that brings order and unification at the cost of giving freedom to only very few and making slaves out of the rest
House = autocratic dictatorship where the will of the ruler is enforced but he will mostly let you do your daily business if it doesn't cross his interests. But he is vain and wants to tell you how to live in lot of regards.
Yes Man = trying to be "independent" between two HUGE warring factions with the help of a robot army that has no reinforcements and with a leader whose only other large scale social experiment resulted in the biggest catastrophe of post-war history (the Divide).
As you can see, the game tries to leer towards independency but rally none of the options are "good", since Fallout games unlike Fallout 3 are not meant to be about the fluffy pink happy ends, they are meant to be choosing the side which you think may be the lesser of evils. Which includes that there are legitimate reasons why the slaving women-hating pile of asses called the Legion may be the best choice for a "good samaratanian" player.
Non the less I advise you to try FO3. I have many problems with the game as a veteran Fallout player but even I admit that the atmosphere, especially in Washington, is mind-blowing.
NCR: The closest thing to the "old world." Their army and soldiers largely seem to be good people, but their politicians are largely uncaring, especially towards the common folk of the Mojave. They are harsh at times, but offer a democratic and friendly society to those who cooperate with them. On the downside, they are expansionist and overachieving, at times stretchint too thin to adequately protect acquisitions, leaving settlers and new conquests to defend for themselves. Well meaning, but frequently ineffective. (Of course, with the Courier's help, they can shape up some.)
Pros: Democratic, peaceful (compared to the Legion, at least), generally good morals
Cons: Citizens don't always enjoy equal quality of life, especially in newly "acquired" territories", some see them as bound to repeat old mistakes
Legion: Brutal? Yes. Tyrannical? Yes. Bigoted? Yes. But they have their ♥♥♥♥ together. Raiders keep away or are quickly suppressed, and caravans enjoy free trade unharassed by any attackers. They want to restart society from scratch and avoid making the same mistakes by concentrating power with a single, strong individual. They see the NCR as weak for relying on democracy, which is slow and ponderous where Caesar can more easily take decisive action. They're not as "moral" but if you think that the ends justify the means, then they certainly follow that philosophy.
Pros: Extremely competent when it comes to making a secure civilization, tactically flexible which can come in handy post-apocalypse
Cons: If you object torture, rape, murder, and enslavement of people (who may or may not actually "deserve" it), then steer clear. Also, they're super sexist ("women are physically and intellectually inferior to men" is a line that Lucullus says straight to a female courier's face), so women have basically zero reason to side with the Legion.
House: A bit of a mystery. Largely concerned with his own interests, keeping Vegas indepentent. He's a compentent and powerful ruler, but enigmatic. Wants to keep power for himself.
Pros: Maintain the status quo. Vegas can thrive under his leadership, but everybody else gets a little screwed over. With time, he can expand his influence, esp. with the NCR and Legion gone.
Cons: Surprisingly tyrannical. Dissent is not tolerated, but he's not as overtly despotic as the Legion. Also, if/when he dies, Vegas may see chaos as the three families vie for control.
Yes Man: You.
Pros: You can shape Vegas as you see fit.
Cons: Can you actually do that? Can one inexperienced man/woman actually maintain the whole Mojave and secure its borders? Mr. House has had centuries of experience and preparation--his efforts were what kept Vegas safe from the nukes. If you think that you could do a better job than the entirety of the NCR and Legion, then go for it. Maybe you can secure Vegas, kust be sure that you can deal with the anarchy that will surely arise in the smaller villages outside in the wastes once the old authority figures are gone.
