I tried going in without armor aswell..
Though a solution on how to undo this(if possible) would be very much appreciated.
EDIT: Alright, I read somewhere that the only solution would be to go and apologize at the embassy within 3 days. I tried going there but they attack me on sight, so I guess Im done with this game.
This also starts the Don't Tread on the Bear and the Beware the Wrath of Caesar quests. These are dummy quests that make sure that after you chose a side (NCR, House, Legion or Yes Man), you won't be able to change sides again. (Well, almost. You can always go to Yes Man, it is the failsafe of the game.)
Therefore when you reach a certain point in the main story OR do anything against the NCR or Legion (kill a member, get caught stealing, anything), they will permanently turn hostile.
(Alternatively, if you work for House, the NCR won't be hostile, but they will never treat you as a friend.)
Undoing this is very hard, especially if you got the terrorist conclusion. While normally you cna reset quests, in this case resetting the Don't Tread on the Bear won't accomplish anything, since they are turned hostile by a separate script, and trying to find that one flag among the thousands that make this is virtually impossible.
SHORT(ER) ANSWER:
The hostility is story-related and you can't undo it unless you go back to a save where you didn't failed the Don't Tread on the Bear (that quest can only be failed, there is no way to "finish" it), and never ever do anything bad against the NCR until you are sure you want to be their enemies.
Or just go with the Legion and make sure you do all possible world sidequests before you get the Platinum Chip back from Benny. Getting the Chip or simply confronting Benny starts the endgame and it will force you to choose sides. You can navigate among the four factions for a bit, especially if you are dealing with the side-factions only, but after a while you will be branded as the lackey of one side.
SHORTEST ANSWER:
This is how the game tells you that siding with Caesar means you cannot just stroll into NCR camps, because they kinda know you are with the Legion, NCR armour or no. This is one of the things where you have to deal with the consequences of your actions, and learn that rushing to Vegas will eventually lock you out from a bunch of worldspace side quests.
Ironically I am standing right next to the Embassador, speaking with him casually right now.
I'd like the options to always being able to alter allies and enemies all the way to the extend of wiping the motherbee of one or the other side/ wiping the entire one or other side.
I had plans on 100%ing the achievements. Thats not happening.
Not to mention that all four sides have a quest that involve a specific event, which couldn't be repeated. That is the last large lock in the story, after which it is physically impossible to alter your course.

To get all achievements in one playthrough in a legit way you need a guide on telling you how to get each achievement, and save prior starting the affected quests, then do the different outcomes. Plus you have to complete all versions of all side factions before even setting foot in Vegas, then make a save and do all the main faction quests from there. And those could take up to three hours if you are fast enough.
And of course getting all the GRA*** challenges in one run means you have to do a save about halfway in, complete the challenges, then load back the save so you can do the story-related ones. Not to mention that a few of those challenges pretty much need you to be very familiar with the game since they are extremely tricky and specific kill challenges.
All in all that one playthrough will take as much time with all the backtracking as completing the game about twice back to back.
Which is quite normal for a decently designed cRPG and its achievements.
And of course there are the DLC achievements. Some of those need you to make a choice very early in them, so more or less you have to play through them more than once.
