“Can I be friends with a guy who had to kill his wife because a faction I’m supporting wanted to make her a slave? Also can I still be friends with him even as I further assist that faction in subjugating the entire region?”
From a story perspective this only really makes sense if Boone doesn’t ever find out about your true identity/actions. I guess it could work well if you’re trying to go for a legion spy.
In terms of actual game mechanics it’s all about utilizing NCR gear and dismissing him whenever you go to LARP with your Roman buds.

Boone was my favorite companion back when I first started Fallout New Vegas on console many years ago. I was a bit too much of a New California Republic supporter though, which definitely made him one of the most enjoyable choices for me at the time.
These days, I try to be friends with all of the Factions in early game... Which sadly means, I can no longer recruit my new favorite companion (Arcade Gannon) and that Boone has every reason to hate my guts for having any sort of positive points with the Legion.
As a result, mostly I travel alone or with Veronica and ED-E in the Mojave. There is not much incentive for me to even engage with most other companions. On the bright side, Veronica generally ignores Legion Reputation I believe. If you wipe out the Brotherhood of Steel Bunker with the self-destruct while you have Liked Reputation with them (Achievable through becoming a member of their chapter and not nuking anyone in Lonesome Road), then she will warn you not to go against the Brotherhood's interests any further when you try to recruit her again.... But kind of just shrugs at the destruction of her entire livelihood and continues working with you.
I did not know that this was an option, but I find it weird as ♥♥♥♥ that she is only somewhat annoyed by the loss of pretty much everyone she cared for. Also, what brotherhood interests would be left if you effectively just ended the last chapter on the west coast?
I believe the only remaining potential issue would be the Brotherhood of Steel Safehouse. Probably best to just loot everything there ahead of time once you get the key (At least, I believe there is a BOS Safehouse). There is a Paladin who occasionally shows up there if I am not mistaken, who is unlikely to take the destruction of their entire faction as easily as Veronica does.
As far as quests go, I believe they are all surrounding the Brotherhood of Steel Bunker in Hidden Valley and Veronica's efforts to change their minds on things. Otherwise, the wasteland should be completely devoid of further Brotherhood Interests.
Just remember to only activate the Bunker Self-Destruct if you go with this option during your Caesar's Legion playthrough. As tempting as it might be to take all of their gear, I think Veronica will not take kindly to those additional acts taking place.Basically activate the Self-Destruct and run.
I will double check it later, to make sure I have things down correctly. I have done this many times in the past however, so it should still be a valid possibility.
I did some checking on the Fallout Wiki quick. It seems that as long as Veronica is not with you when you commit acts against the Brotherhood (AKA sent "Home" to the Lucky 38 or 188 Trading Post), she will not leave/turn hostile/ if you commit all of your crimes against them before talking with her AND have at least some positive Reputation with the Brotherhood of Steel. As mentioned in my previous response, that can generally be accomplished by completing the questline that allows you to join their Chapter or by not nuking anyone in Lonesome Road.
Also, from a Roleplaying standpoint, I believe there are other Chapters on the West Coast. They are in hiding though, as the New California Republic has been involved in multiple skirmishes with them over technology acquisition. While the Mojave Chapter is probably the only Brotherhood presence in the immediate region, there is likely a small network still alive near the borders of California. Also, I believe the Midwest has a Brotherhood of Steel Chapter which was in/supposed to be in one of the Fallout games published in the original style. Said Chapter actually was rumored to allow outsides, ghouls and basically anyone else join out of necessity to gain numbers. It may or may not still be a Canon Brotherhood Chapter, but I do believe the mutant recruiting was officially declared Non-Canon. Others might have more insight on that.
I think that in terms of getting an Ending for all Companions on a Legion run, all you need to do is hire them and then dismiss them. As long as they are never rehired again, I believe they leave the PC to their own devices and get proper ending slides when the game is finished.
Boone's companion quest requires you to gain influence points with him by performing certain actions with him as a companion, and all of these actions involve killing certain members of the Legion, many of which are questgivers. If you do these before getting Caesar's Mark, he'll forgive you, but you'll still end up unable to access the quests.
