ModOrganizer uses a virtual file system; essentially, in the mod manager, you create the mod cocktail, then MO passes it eventually as one large file structure to the game upon bootup. This way the game itself is never touched, we just fool it into thinking we modded it.
Install order is all that matters. Or, to be more precise, the order of which mod is allowed to overwrite what other mod. In MO, this is done by dragging the mods in the managing window: the lower it is, the more things it can overwrite. In MO, you can install them in any order, just make sure MCM is dragged under PN.
LOOT is different, that sorts plug-ins (ESMs and ESPs), not loose files.
If you plan on installing The Frontier you will probably lose your current saves anyway. Major mod installations typically require fresh installations of the game and new playthroughs.
When you achieve a stable mod list play the game with that list and dont change it, otherwise you're asking for trouble.
