The console command "player.removeperk <base id>" removes a certain perk. For Bloody Mess, the id is 00094eba. so type "player.removeperk 00094eba" into your console and see if that gets you anywhere.

It is an internal engine command. It does what it tells, so it just removes it.

You can simply remove the perk you don't want and then add a perk afterwards, so you will have the same number of perks. Look up the wiki for the full list of base game perks and their respective is.

The game will list it for you.
