MO2 *technically* works with FO3 and FONV, but it is much more recommended to use the latest version of MO1 instead.

The answer is yes however each game has special ways to set up correctly. Googling guides for the one game at a time and working through that would be the best way.
When I set up my last playthrough with an excellent modded version of FNV I used the guide in this link which took a lot of time to set up correctly. Especially if you have already used mods. You probably will need to restart from the beginning. It has several vids which take you through the most important steps.

I haven't done a MO playthough for FO3 if you search for step - guide FO3 you'll probably find one. However concentate on one game at a time

Ooops That advice was for MO1 ... I haven't tried MO2 it may be the same?

I switched to MO2 not too long ago. For some odd reason I began getting errors with FOMOD installers. The JIP LN script extender uses a FOMOD scripted installer and gets updated quite frequently. I had some issues at first, but got it sorted out. I too was confused if MO2 was meant to be used for FNV because it seemed to be "hidden," so I asked on their forum.
