As for characer customization, there are a ton of hairstyle & race mods out there. I personally like to keep the vanilla feel to my game, so I'd recommend this:

Otherwise the difference in gender is all in dialogue options and alternate paths for quests. For one you can sleep with this guy you need to kill as a woman and get him in his private quarters alone to kill him easily. There's minor things like that which will change quest paths basically.
Edit: I have one male and one female character, it's mostly just cosmetic.
Anyway, I personally play as my own gender in RPGs like this, which is female.
Armor? Women in armor?? But absolutely not! Better in a thong!
Jokes aside, I've seen a lot of women's armor on Nexus. Suitable for the Vanilla body and / or for the Type 3, 4 and 6. I don't think it is difficult to find something suitable. I am not familiar with these mods because it is very rare that I use armor for the character, I like clothes. The uniform I usually use is from a mod and doesn't protect much, but it adds +3 to Charisma and +2 Agility
Types 3, 4, and 6 are body replacers and I don't use any.
