you do need to be 'accepted' with the great khans, but do some stuff for djack and diane and you should be good to go.
The old world blues dlc gives like so much energy ammo you don't need to ever worry again, and the merchant machines in lonesome road sell energy ammo too.
If you do the quests for the Van Graffs, they'll sell you guns and ammo at a very affordable rate. If you don't like them, and are at least accepted by the great khans, the armorer often sells huge amounts of most energy ammo.
If you can't manage that, but have a very positive NCR rep, you can convince Bardon at the dam to sell you a lot of stuff, including energy ammo. If that's not an option either, the lonesome road merchant machines stock some.
Alternatively, befriend the Legion to the point where you get Caesar's Favor, which is a stash near Cottonwood. At maximum standing, you can get up to a thousand cells every 4 days for free (although it is usually around 200).
