Could aliens also earn promotions?
This is the closest i've seen to a nemesis system mod. What about promoting aliens through the ranks as well? Advent grunts can become officers, officers can become advanced and elite, etc. They could be upgraded with the loot they scavenge from your soldiers, just to rub it in.

They could earn nicknames (and colour schemes?) to separate themselves from the rank and file. Reinforcements could be more likely to be nemesis's, and you could get loot and (maybe) a morale bonus for killing them.

I'd love something like this. It could also be a great way to improve the dark VIPs. Imagine getting a mission to capture or kill an ADVENT captain who you've been fighting before. It would be a great start at making those VIPs feel more meaningful and... well, important.

If missions like that would pop up based on how much experience they have, that would conveniently mean that if there's an alien or lucky captain who killed multiple of your guys, you will very likely see them in the future as an objective.

Having them show up as reinforcements would definitely make sense. That way they would feel more like a "boss" when it's in the middle of everything. Not to mention it makes sense, just imagine this conversation at ADVENT HQ:
"Hey, XCOM has been sighted in this location!"
"Bring me my shuttle, this case is mine. I have unfinished business with them."

I'd like the non-fighty, diplomat-type VIPs to be more meaningful than they are now too, although that shouldn't happen by giving them guns. But having some VIPs fight would definitely be fun.
