I'm almost 100% sure that someone said the other MOD that I have listed below negates all others. Kind of nice to only have to have one.
Did you ever figure this out?

Maybe you're running a mod that changes those Resistance fighters to use TLP cosmetics and don't have TLP?
I've had it in the Avenger, but it's only for a second or two then their costume loads in. As it's so fleeting, I haven't taken the time to narrow down what mod causes it on my set-up.

I doubt it's this mod. I had something similar when running LW Alien Pack when I'd edited its baddies to use body parts with typos in.
Are you using any ADVENT-affecting mods without their dependencies (so you're missing models and textures)?

I did some troubleshooting with some of my cosmetic mods, which add fully invisible heads like the kind you have in yours for Skirmishers.
It turns out, if i were to select my invis heads with no other mods running, it'd crash the game.
But, i also figured out that by running the WOTC Community Highlander alongside my mods, i could select the heads with no issues, same with your invisible skirmisher heads.
So, if you don't plan on updating this anytime soon, you should at least set the highlander as a requirement for your mod.
Wild stab in the dark but probably those lines prefixed with:
";Mod test use.
;REMOVE BEFORE RELEASE"

No, you'd need to use something like "WotC Uniforms [Dirty Patch]" and re-apply customisations saved as a uniform after an armour tier upgrade.
@TripleExit, I think i have noticed in my case, that limbs are usually added automatically in many cases when changing or pre-viewing the torso. Could this be the case, instead of happening when restarting the game?

As for making new skirts, physics assets are always an ass to work with in X2. The current tools we have at hands can make skirts, except they'll be clipping like crazy. The reaper coat and templar skirts are made with nvidia's APEX clothing tools, which no modder that I've known of so far has successfully got it working. A man can still hope, though.
Oh and if anyone is any good at textures they could add female skirts by using a mix of both of the Reapers (Lower Coat) and Templars (Skirt) faction items - Sailor Scout Psi Op anyone?
