I very much doubt this mod could cause any issues and I've never encountered that problem myself. In my experience the Harbinger trees reproduce once you've fed them a certain amount.
Yes, but you'll need suitable terrain for planting which this mod does not include.
Yes, as per the description it allows all plants to be planted regardless of biome. When including mods that sometimes leads to a bit of weird things. The version of this mod in my tweaks collection has more customisation as it has toggles for each of the three options. Adding settings for this mod is on my to do list but its very low priority so I haven't gotten around to it.
VE ideology Dryad - Ambroisan Palm Tree is even farmable.

Could you tell me which flowers you are planting? It sounds like you use flowers, taht are recognized as grass (not clickable in the wild). Since I play with ReGrowth Core and Medieval Overhaul, I can do some tests and get back to you.

I love my indoor gardens but teh last Rimworld update completed busted my mod setup and I haven't gotten back it RW for a few months now.
As far as I can tell render order isn't listed on plants anywhere, so its most likely hardcoded. That being the case it's outside of my skill set. Regrowth Core has an option when it comes to how trees render with stuff behind them so that could potentially fix the issue you're describing.
When you plant flowers around a tree, the flowers are always rendered in front of the tree no mater where the flowers are. Usually this bug wouldn't be an issue as flowers cant be planted or grow around trees in vanilla, but it is an issue when using this mod.
So for example, if you place a flower growing zone on the square that is directly behind a tree (basically right where all the leaves of the tree are) then the flower will render over top of the tree, even thought it should be behind it. This is the case no matter where the flowers are around the tree.
However, its only flowers that render this way from what I can tell. Since crops or other plants properly render behind trees.
I looked at your Tweaks mod, and there's a lotta' stuff there!
