This is the best submarine on workshop for singleplayer 6-7 sized crew but if you want to use vanilla submarine I wold say that Typhon 2 is the best I finished a whole game on Kastrull which is really powerfull but it's descent velocity is very low because ballast tanks are in middle of the ship.

Not sure about tier 3s. Typhon 2 and Berilia should still be survivable. Kastrull has problems which can cause issues like the drone becoming unoperable due to damage. Remora and Winterhalter are probably even less bot friendly.
Currently I'm using the Herja because I thought "♥♥♥♥ it.", but since I'm here if I *were* to go abyss hunting is there anything I should do before hand? I mean, I already know how bad the latcher can be early on if you aren't prepared. But If I, theoretically, wanted to kill it, what should I do?

It's difficult to be completely prepared on a medium-sized or smaller sub because they are quite susceptible to being tossed around by the largest monsters.
Tri-laser fuel for pulse lasers will make short work of anything. For other weapons you can look up either armor-penetrating or armor-ignoring weapons (certain explosives, high end railgun shells). Herja also has depth charge tube and the loader is placed conveniently next to the navigation terminal so decoy shells (and the nuclear variant) can be loaded and fired effortlessly if required.
