I guess it'll be explained in the E ending? :>
9S and 2B have both existed for about 4 years at the time of NieR:Automata. 9S is a so called "Scanner" model that is highly intelligent and that the leaders of YoRHa knew would find out the truth about Project YoRHa eventually.
So how do they control those highly intelligent individuals? Well, they assign a model to watch over them and execute them if the need arises. That's the purpose of the E model (E for Executioner, I think), to terminate YoRHa units that needs termination.
2B? Well, she's actually 2E. Her mission? Terminate 9S whenever he finds out too much about Project YoRHa and reset his memory fully.
Her torment? The poor gal is head over heels in love with 9S, and he is the same for her. Her whole existence since she first opened her eyes 4 years ago have been dedicated to kill the love of her life over and over and over again in a never-ending cycle of life and death.
It also seems that she is originally the one that came up with the Nines nickname for 9S, since we know that 9S retains a few fragments of his previous "life" and that is one of those, but he doesn't remember who first gave it to him.
Choosing 9S at the prompt between A2 and 9S will give you ending D. If you already have ending C unlocked on that save then ending E will start after ending D (if you select a certain option during the credit scroll).
Regarding better? Use Chapter Select to jump to the choice at the end and select the other character and ending, and play through ending E and see for yourself.

Just accept the online help if you die during ending E, you can't really loose once you accept it, and the feels, the feels!

You could've backed up your saved, sacrificed them and then restored them.
That post was hilarious to read through. I didn't know that C allowed whitespaces in such a way that those kinds of silly "operators" was possible.
Luckily someone translated the script to English. Definitely worth the read!
