goto a shipyard and build a new ship, its appearence is irrelivent, just name it and make sure the crew/captian is box is filled, the rest are up to you. Then goto that ships build mode, and click the button that looks like a save disk and then go through your "AutoSaves" folder(Unless you have manually saved it somewhere else) and find the ship you want to duplicate, and load it up. You need to have the cash and rocks to build it but after that boom, duplicate ship made. Rinse and repeat.

I say to check captain/crew because its cheaper to do this at a shipyard with a new ship than with a complete custom one. Also cost less initial resources.

That was tedious.

Is there another way to automate this ?

Not currently.
Believe me i know this pain. My ships are functionally the size of Homeworld Heavy Corvettes, so I do a fair bit of replacing ships in this tedious manner.
