Method: Make sure the ship you're piloting has a dock block, get within 0.2km and you should get the option to dock (hold C) and you'll tractor beam the other ship to yours until it sort of clicks into place and is the essentially fixed.
Bonus info: You can also move stations around like this (put them in transport mode and turn them into a small ship first). In this way you can move stations to different sectors.
TMI: In my next build I'm incorporating a place for a permanent "shuttle" that I'll use to claim asteroids instead of taking my 1km+ Ship close to them.
try undocking them and controlling the gunship to dock to the central ship, and then do likewise with the other gunship. I >believe< that you probably docked your core ship to the gunship, making it the central ship so the one you WANT as core cant dock anything else.
Testing required!
It would be nice if the Engines and Thrusters effort would be added to the mothership but I have not seen that happen. When I played with it, to attempt to make a supercarrier with Hangar heavy micro-carriers, It seemed as though every additional docked ship only added mass. (until it felt like it would implode into a singularity eventually if I continued with my master plan.)
