first learn to master the controls before complaining about inventory management
Place everything where you like it to be and then NEVER sell or craft the last item in the stack. This way the stack will stay where you put it, and new ones will fall on the stack.
if not, then learn what the controls are before complaining about how they function...
Could they be improved? yes.
Are they as bad as you're making them out to be? no.

On the player, put all minerals and gasses first (basically anything that you mine for).
Then under that put all the other consumables like life support gel and that stuff.
Then under that keep stuff that is more disposable, like Carrier AI fragments and anomaly detectors and that sort of thing.
If you get up to 9999 in the minerals, the new stack will show on the bottom and then you can just sell or delete the new minerals from the bottom of your person's inventory
In the freighter inventory I keep stuff that you get from Frigate missions often like the race based trinkets you can give to NPCs, convergence cubes, phsyconic eggs,t he parts for stasis devices and the exotic type minerals like Arronium and all that stuff.
Like another poster said, also sell everything except for one when you sell so when you get more, they always go to the same spot.
if you do all that I think inventory management becomes a little easier.

The only real solution is self-control. LOL
I could think of many possible fixes and improvements.
But you seem to have missed on eor two of those very basic functions that the game provides. If you drag and drop everything, you're doing it wrong.
