If you don't want to lose 50% though, you can just destroy everything by hand.

If on the other hand you trade up to a bigger freighter your freighter base will have to be rebuilt. To save the resources desconstruct your freighter base before any freighter swap.
Also it seems a good place to mention here, if you are contemplating a change of galaxy, then any earlier uploaded planet base you had, remains in the previous Galaxy and will not be accesible until you return. Though you can visit through multi-play invites and work arounds. If you want to replicate any base, delete the parts and store the resources or simply delete the base before changing galaxies for 50% of the resources.
If you change galaxy, the capsule is reset. Myself I deleted all my bases, had 6 big bases across the galaxy, before leaving euclid and when built the capsule in essentaim, it was empty. Though I eard from other player who visited a star system where I had a base that the base was still here somehow for them....
