The best thing I can tell you to do is to open your big map when you first take a load and look at the proposed route then decide for yourself if you think that is the best way or if you would like to go a different way. If you want to go different than how the GPS wants you to go, you will have to remember the road numbers and cities where you will deviate and probably still need to open the big map from time to time to make sure you are still going the way you want to go.
The problem that I'm now facing is that I've upgraded my MAN's interior to exclusive version. It's now showing the navigation screen on the dashboard. :) I guess I'll just revert to stock interior.
On the dashboard GPS the green direction arrows will still be there too. It's possible they can be recoloured too, but I've not seen a mod that does this.

The OP is saying that when he/she looks at the World Map to see where they are, the GPS route that is automatically generated when taking on a job, is visible. It is visible regardless of the state of the dashboard GPS or floating Route Advisor.
As I said previously, a mod to change colour of the route would help. I think.
The only way to plan a route yourself is to look at the world map and use waypoint markers. But you only get 10 at a time. Maybe that's the OPs only solution at this point.
Perhaps it could be a suggestion to SCS to add an option to disable GPS operation altogether?
Yeahh...and since the 3 years the op asked that scs has build in stuff like custom waypoints into the game, which gives one the ability to plan/make your own route....
Options | Game Play | "Show Navigation" - select "Never" from drop down list.
