There is a very good publicly available script which makes automatically a backup copy of your game when you start the game. You can and should use that in the future if you do not want to manually backup.
Crapcom had a backup system in place for World's save file but they incompetently removed it for Wilds. No idea why as removing it only harms the players.
They stored the save data in the userdata folder and the backup in the game folder. However, in your case the backup system from World would not have helped anyway since you said you manually deleted the game folder.
