Yeah, it really sucks whenever that happens.
I am making mods and know the RE engine from MH:W and MHR - so I have that backing up as part of my update routine plus I make a backup once a day.
If I was lazy I would just setup Dropbox with auto-syncing after every game and keep a versioning ready.

tip #16 - not only just making a savegame backup, but also ensuring that after every update you will not experience file corruption by preventing it through extra checking.
