I tend to avoid shooting my friends or throwing grenades at them for that matter but I would be shocked and disappointed to learn that they wouldn't attack you for doing that to them.

as for companions, i think they can leave you if you go against their allegiances e.g. The Brother of Steel - i've never had it happen, but i have had veronica turn me down when i asked her to follow me, as i was killing BoS knights prior to meeting her
