* Wearing faction armor resets your visible reputation to something appropriate for that faction.
* Actions taken while wearing faction armor DO affect your 'real' non-disguised reputation.
* Your non-disguised reputation will be used when you switch back to non-faction armor.
e.g. I did a lot of quests for the NCR while wearing NCR armor; I ended up being only Accepted while wearing that armor, but Idolized when wearing non-faction armor. There were situations where when I needed something from an NCR officer whom I'd personally been doing quests for, I would get a positive response only after removing the NCR armor even though I had been wearing the same armor for all previous interactions with him.
This also affects whether factions attempt to hunt you down (Legion vilification + no faction armor = assassin squads; Legion vilification + faction armor, even *NCR* armor = no assassin squads).
