console for restarting missions
So... Without even realizing what I was doing, I accidentally destroyed the bunker that had all the extra securitrons in it and saved afterwords... Is there anyway to reset that mission so that it's like I've never done it before and therefor don't ♥♥♥♥ with the story?

"resetquest X", where X is the quest ID. I'm not very well versed in console commands so I don't know if everything else regarding story missions will revert to what it was before, but this should reset the quest at least.

I wouldn't recommend using the console to reset quests, you're better off just making a new character in that case if you can't live with the choice you made, "restarting" the quest doesn't neccessarily make the game respawn required NPCs and whatnot - which usually results in a thoroughly broken save.
I think for this quest in particular it should be ok. There were no NPC's to talk to, as the only reason it goofed things up is because I went in and destroyed the place. I'm willing to bet that reseting the quest will simply treat the whole thing like I never destroyed it and everything will be fine, as the only interaction needed is talking to yes man (who is alive in the Mr. House network) and interacting with machines like computers in the base.

Only use console l when the mission if its broken for you kan break the game
