So, for example, let us say I want to remove a perk, called 'Insanity', which is from the mod named 'PerksPerksPerks'. I download, open, and load FNVedit. I then find the mod in the list called 'PerksPerksPerks'. I click the little box next to it to open that up. I then go to the entry 'Perks', and open that. I find the perk in the list named 'Insanity' - I write down the entire list of numbers - let's say for example, '0314609d'. I then close FNVedit. I then go and open up my Mod Manager, and find the mod 'PerksPerksPerks'. In this list, there will be a number next to it, in a collumn marked 'Load Order'. Let's say 'PerksPerksPerks' is '38' in my load order. Now, this doesn't always have to be a number - it can be a letter and a number, maybe two letters. Anyways - now I can put those two numbers together. Once I load my game, I open my console (~ button) and type in 'player.removeperk 3814609d'. The 38 is the mods 'load order' and the '14609d' is the actual reference of the perk. Once you find and put in the correct number for the perk, it will be gone without any of the other perks being affected.
short version: new game, or load an older save and don't take the perk.
Or just remove the mod and lose the perk.
It is not that hard to mod your game safely and trouble free it has been explained many times in many places so I wont explain it here. But it is far from rocket science.
