So i would recommend that for this play through since you're doing NCR. If you were doing another play through it wouldnt matter so much as the brotherhood will not ally with any of the other factions and you get bad endings from them if you dont kill them.
Helping the paladin out makes it so the brotherhood go out into the world more, but the resulting ending is that they become tech raiders, raiding caravans and taking technology from people (as they see everyone as not responsible to handle it).
When you do all the missions for the elder, he also removes the lock down. So in a way, the elder is a better ending.
But say if you didnt care so much about the brotherhood, helping the paladin is usually a quicker way to get power armour training from them. He gets you to do a different final mission than the elder one (which consists of killing the Van Graffs).
So in a way the paladin is more 'fun' i guess.
just blow up their bunker
While i agree with this sentiment. The OP is doing an NCR play through, which is the only one you can get a good ending for the BOS, so he might as well do it while he can.
Blowing them up is a thing to do in multiple play throughs.
If I remember correctly, you can lie to the NCR and Legion about the Brotherhood's destruction and they'll buy it if your speech skill is like 100%. Blowing up the bunker is a pain n the ass, very possible, but drawn out with the password cards and all the other crap plus you lose an armory, infirmary and a couple of other perks I believe.
Don't bother lying about BoS to House as he has a solid intel network and won't by that you destroyed BoS without doing it and will not negotiate terms; you will have to destroy the bunker when the House Wins. No Gods No Master just tell Yes Man to leave them alone, he'll ♥♥♥♥♥ about it, but hey you're the boss.
