Should I kill the Great Khans?
Are there disadvantages to doing so? I'm doing a long-term game, aiming for 'No Gods, No Masters' ending.

It doesn't matter what you do in Independent, you can kill whoever you want, and leave alone whoever you want. That's pretty much the whole point of that ending.
Pretty much consequences of killing every other faction in the game, every Great Khan will shoot at you and you won't be able to do their quests.

Probably better to simply convince them to leave the Mojave if you're doing an independent run. It'll net you some infamy with the Legion, I believe, but that's about it.

I can deal with infamy from legion. I don't like them anyway.

the great khans are not "evil", and they seem civilized enough to deal with the player character and are friendly towards you. there is also a nice vendor near the entrance to redrock canyon that sells tons of hard to find ammo, in large quantities, much more ammo than most other places I found.
not that i ever find myself needing all that ammo.

just saying, i never found a reason to kill the great khans they don't bother anyone

Apart from fuelling the drug trade in the region, and basically being a group of organised bandits who used to attack and raid towns.

And yet they may not be beyond redemption as the Fiends seem to be. The Khans' quests can lead to a positive outcome.

Apart from fuelling the drug trade in the region, and basically being a group of organised bandits who used to attack and raid towns.

firstly, many tribal societies use "drugs". drugs are not inherently evil. and yes, the great khans do raid settlements. but they are not buttholes. they have more kind of old school tribal values. they can be persuaded to leave people alone.
this is a harsh world that was created and people do what they need to do to survive.
i'm not justifying what they do, but they are relatively less jerky than the powder gangers, fiends and legion. yes they supply the fiends with drugs and they complain when you wipe the fiends out that they lost a source of income...

the drugs exist in the game universe already. yeah they create more. they start off siding with the legion but they can be convinced otherwise.
they don't trap people in drug addicted servitude prostitution like the omertas in gomorroah, they don't "conquer" territories and crucify people.

so i don't think they deserve the extermination that caesar's legion deserves.

I never really found a motivation to destroy them

however, there is no negative repurcussion if you do decide to wipe out the great khans.
the great khans don't send hit squads after you and the ammo in that shop is not needed anyway.

so if you want to kill them all, go for it.
