As others said, I highly recommend reading the Viva New Vegas guide, find mods from Nexus (except Vanilla UI Plus on ModDB).
You do not have to follow everything (Windows Security part, VC++ Redistributables), if you already have them. You really just need a clean copy of the game and run it once for clean .ini. Restart the PC as well.
NEVER PUT NEW VEGAS IN PROGRAM FILES. NEVER VERIFY IT AGAIN.
The below is what I did and it works for me.
A - On Root:
1) Manually paste NVSE files.
2) Patch the game with 4GB Patcher, then remove the Patcher from Root.
If NVSE.exe cannot be pasted, try restart PC. In correct steps, it will not be marked as malware by AVG or denied by Windows.
B - Programs
1) Run BSA Decommpressor, let it convert sound files in the game files.
2) Run ESM fix, save fixed ESMs elsewhere, and archive them for mod manager usage.
Afterwards, use the mod manager to installed archived fixed ESMs, so they are replacing the base game and DLC files. Change load order so Fallout ESM goes first, then DLCs.
For FOMM as example, Package Manager and Add FO Mod is the function you are looking for. I save all my mods into a folder elsewhere, with renaming for organization.

Any mods, Plugins, read and test if necessary

D - Vanilla UI Plus from ModDB as last due to overwrite base UIs.
Tick WASD Menu, if you actually use it.
Mods that do not interfere base UIs should work, even installed afterwards.
E- Custom ini
Crreate the FalloutCustom.ini found on Viva New Vegas, paste in Documents > My Games > FalloutNV.

Mostly for unlocking certain hotkey usage, nerf Companions, and remove character "sliding".

After all this, we now have a proper Vanilla New Vegas running in smooth 60 FPS. No awkward lag in Strip Casinos.
I do not bother on Sprint (Cause I can make Agility affects Movement speed in Tweak), or modernized stuffs. So I am not the right person to ask for, unfortunately, as I do not want to risk it. I hope anyone find this useful, if they do not want to use Wabbajack. Or just try to understand how certain modding steps works.
