having just gibbed caesar, stolen his clothes and walked over all of the bodies of my massive genocide at the fort ... yeah the assassins aren't so bad.
If you want to be "good" but are cowardly, you can play along with the Legion and avoid conflict. If you have no interest in being good at all, you can make friends with the dude with a fox head and a skirt. If you want to be a stand-up guy, you will kick the snot out of the Legion every chance you get.
Going the latter route will require that you have some backup. The only companion you can get at this stage of the game (assuming your game goes Goodsprings->Primm->Nipton sort of thing) is ED-E. Killing the Legion in Nipton is pretty simple because they stand around in the open. You can lay traps, use explosives, take head-shots from a distance, etc.
Then you get jumped by assassin squads. Three of them in short succession, in fact. Ammo will become a very serious problem. These are the hardest fights in the game because you are poorly equipped and unskilled. Save often. If you aren't very familiar with the game already, I honestly wouldn't recommend trying it.
Walking into Novac after fighting your way through that madness will leave you feeling like a hero though:) It's totally worth doing. Oh, and killing the Legion assassins also solves the crappy equipment problem as they have much better stuff on them.

I would note I was playing on max difficulty, and still found having Boone in your squad made sure only one Legionare would even make it into your own firing range.
Sure, that's a bit "cheaty" from an RPG perspective but it could make the whole thing a whole lot less frustrating without you ever having to bend a knee to the Legion. I'm not sure that is even possible though. Physically, I think you could but there might be a forced cut-scene or something? I think I might just go and start a new playthrough to find out.
Then there are the mountain passes? A route that goes East from Goodsprings to Novac...hmmm. Hopefully East from Primm works better.
Personally, it was my first playthrough and I didn't like the tone the legion guy was taking with me. Naturally, I threw a frag and opened fire on the pack. It was a tough fight, but I came out on top. I was ambushed nonstop as they said, but it makes you stronger through levels, gear, and just combat knowledge.
You fail the quest upon killing them, though. So if you want to do as many quests as possible, maybe play along with the legion guys for a bit. The game is plenty long enough to redistribute your alliances.
On a side note, there are several "exclusive" achievements involving the endings and which faction(s) you side with (or destroy) so go with your gut and then replay later for a different outcome. It's what makes these"sand-box-ish?" RPG's so fun, multiple routes and solutions to the problems and challenges faced. :)
