Can't finish Still in the Dark
I've found all the components needed for the filters, yet when I go to turn them in the game acts like I havent and tells me to go to Vault 22 for the filters I already have.

Did you speak to Lorenzo?

edit: did you side with Hardin? I think it locks you out of the quest with McNamara.

yes I have all the required components and have tried to speak to Lorenzo but it just keeps telling me to got get the filters i've already taken.

First thing is check your pipboy and see if the questline for "Still in the dark" for retrieving components are not anymore highlighted. Next try going back to vault 22 and check the locker again. If the locker is empty, Last option you have is to load an earlier save game. Finish this side quest quite a few times and never encountered this glitch.

Well my main issue it that I can't load back an earlier save game due to the fact that so much progress was made. I have conisdered just restarting the quest with a command but I wonder if there is a way to restart just a section of the quest.

What does Lorenzo say? It'll help narrow it down.

Anyway, try this...
set "e327c".componentsfound to 3

If that didn't work try these as well
setobjectivecompleted "15d79d" 40 1
setobjectivecompleted "15d79d" 48 0

and maybe this too
set "15d79d".hepafiltersfound to 1

first command help flawlessly, had all 3 components but no prompt from lorenzo
