I use both, but only in certain situations. I use M+K If I'm actually playing the game, and can use a wired Xbox One or 360 wireless controller, I just hot plug/unplug when I want...
Learn M+K for this game. Hot keys let you swap ammo, take screenshots, use the console and edit stuff, on top of being able to aim way better than using a controller. Trust me I didn't grow up on M+K and mostly used a controller, and still use them for most FPS games... but this game I've almost dictched using a controller completely. So much better. If I feel tired and want to kick back I pop the controller in.

Just disable and renable the controller in the menu if you need to use ~.
Only solution that I know off but I've never bothered to look into it.
Its not particulary difficult or time consuming, you are already trying to use the keyboard to access the console anyway.
