Is my game done for?
So, as I was playing through Lonesome Road, there were a number of instances where there would be thin black textures that were in random location that stretched across the cell.

I restarted the game and those disappeared until they sometimes appeared again but whatevs.

Then after I finished Lonesome Road I decided to go to Freeside. I was suprised to see a Freeside Thug wearing armor, and killed him for it. As I looked in his inventory he had on him 'Gladiator Armor'. Strange but cool so I picked it up and equipped it. Afterwards I tried dropping it only for the game to state that it's a quest item.

Why would a Freeside Thug be wearing quest related armor? So I hop on to the Fallout Wikia to learn about the "Gladiator Armor' only to discover that it's the armor that you automatically equip upon entering the Arena at The Fort.

After reading through that I am convinced that my saves are done for. I am guessing it's probably mods messing up inventory lists. Either that or Lonesome Road. (I haven't gone through any other DLCs yet)

Anyone else experience enemies have strange items on them when they are not supposed to?

Can't you unflag items if you want to drop them? or remove them using the console?

Go to a container, dump all yourself, then use the console to dump everything else?

The ♥♥♥♥ do you mean? What did I do that was childish or dumb? The guy asked whether OP was using mods or not, even though OP clearly said he though mods might be messing it up. I doubt OP's worried about mods if none are installed, so if the guy had actually ♥♥♥♥♥♥♥ read it, he would have known that. He probably skimmed over it without really reading it. Sort of like you did with me and OP's comments.

I could, but the way I see it is that if I keep playing then other characters can have messed up inventories and whatnot. That's what I was getting at, and I was wondering if anyone else had experienced these kinds of issues.

I mean if this happens once it's probably going to happen again.

TL;DR Is it safe to keep playing if characters have messed up inventories

first thoughts are it is not a DLC issue. first thing if you haven't used LOOT you need to. secondly you need to determine if a mod has adjusted levelled lists. FO3Edit would be the easiest way if you knew haow to use it.
Wryebash is used to create a patch to combine any and all leveled lists so they will function properly. it can also tell you which mods are included in the patch and which lists are affected.

once you know that you can deal with it or fix the armor issue.

as for the stretchy stuff. possibly a weapon, glove, foot. if it is something different the fix may be the same.

Sometimes upon an enemy's death animation it will stretch out beyond belief.

I believe my memory is correct when I say FO3 has a similiar thing and fixes wer listed as vsync off and fps/screen refresh limited to 60. I can't remember if leaving the areeas fixed the issue. I never had it outside and only a few time inside.

When first learning to mod oblivion I had Khajiit and Argonian tails stretching across the entire world for any of the mod added npcs that created if I killed them. kinda funny but not your issue.

I just looked at FNVEdit, NOTHING touches the Gladiator armor SO WTF???
This is just pissing me off.
Edit: Found the problem, New Vegas Redesigned 3 gives the African Freeside Thug the Gladiator armor apparently, what the hell?

so you can either change it and save NVR with the change, however I always like to make a new file so if I need to reinstall the original file I do not need to make thatchange again.

Yeah I changed the Redesigned ESM and ESP to have the correct clothing set for the Freeside Thug. Working good so far.
