Even if you don't count the Non-Cannon TV show the ENCLAVE are not dead.
As for why the BOS or NCR have not killed them yet, they (like the BOS) have plot armor so every time Todd and Emil are too lazy to make a new faction they can bring them back.
Think of them like what happened after the fall of the Empire in Star Wars. All the generals and such took their enclave groups and commanded them like they are the main enclave.
The enclave have bases all around the mid U.S, with a huge chunk of their force in Canada as well. You can meet an enclave remnent in far harbor who talks a little about how the fractured enclave are operating. That they've "lost their vision".
They aren't dead, they're just not a unified fighting force at the moment. They'll probably return when the Canadian remnents decide to take a stroll across the border.
The show is canon, Confirmed by Todd Howard. I hate it too.
