You could have a fiddle with your Fallout.ini or FalloutPrefs, located in:
C:\Users\You\Documents\my games\FalloutNV
Not sure if there are any options in their for a controller. The game isn't great for rebinding controls as is and the controller support is pretty limited, so if there isn't anything in the Pref files or in the games options menu then not much you can do other than open this mod:

FNV Custom Joypad Config is as close to an answer that I have found, unfortunately it has the user install a joystick input to keyboard command converter(JoyToKey_en_5.5.1) then have the user change in game keys to match the keyboard commands that the j2k converter sends.
The falloutprefs does have a section for controls, where you can input what you want. From there it's a guessing game with a near infinite number of possibilities concerning the identity of the hex codes for gamepad buttons. I can't seem to find a config file that holds information about gamepad bindings.

So any keyboard functions probably cannot be mapped to the controller.
This problem was solved in Skyrim. Look for a mod called "Kontrol" on the Steam Workshop. It does exactly what you want for NV's controller... Auto-move, quick save, 8 hotkeys instead of 2... I'm just sad this wasn't ever made for the Fallouts, mainly because it's not possible because of the old engine.

Theoretically you could locate a "hex code map" of in game user accessible functions then manually remap whichever hex code to the desired button. For example, in the falloutprefs: gamepad button = 0x00023F, where 0x00023F would be associated with toggling autorun in engine.

I have not found any kind of publicly available "hex code map" for FNV.
My conclusion is the developers specifically blocked binding autorun to a gamepad button. Lack of any dialog in response to this issue, then a later version of the engine having the ability to perform this rebind speaks to me about the financial turmoil of video game development. Seemingly there is little incentive to add or modify features in an aging product.
