There is no up-to-date YouTube guide for TTW. Use The Best of Times text guide.
Also, if you launched in FO3 content when you started NV, that means TTW is working - otherwise you'd have just ended up in Vegas.
Unless you are totally using TTW wrong - it's a total conversion for New Vegas, so after installing everything into MO2, you will launch NV, not Fallout 3.
You have something set up wrong. As I said, if you followed a YouTube guide, you installed it wrong because the guides are wrong. Start from scratch following the official guide, totally and completely.

Still, you probably missed a step - this process has been tested by tens of thousands of users, and there shouldn't be issues like that if you followed it correctly.
As I said, if you hit either the ModdingLinked or TTW discords, we can probably help.
