How on Earth is the Enclave in Fallout 3 better than Caesar's Legion? What motive did the Enclave even have to take the purifier in the first place?
Um... no, don't think so, because the FEV will kill literally everything in the wasteland that's had its genes modified in some way by radiation or any creature that has been exposed to a large amount of radiation, including friendly ghouls and human wastelanders. If they wanted to get rid of the super mutants, the best way to have done that would have been to help the Brotherhood.
President Eden’s secretive plan all along had been to rule over an America of the "pure", free from any mutation, just as his predecessor had planned before him. He had learned of an extremely ambitious scientific experiment known as Project Purity, and knew the time to strike had come: the Enclave's armed forces would "reclaim" the Jefferson Memorial. By controlling the purified water supply, Eden would control the Capital Wasteland, and eventually the rest of the country. What better way to administer a Modified FEV virus, which kills anyone irradiated or mutated in any way, than through a deceptively clean water supply? [fallout wikia]
...You're literally killing pretty much everything in the wasteland. Who is he going to rule over? The Enclave and maybe a very small handful of Vault dwellers who haven't stepped out of their Vaults? It makes no sense. All Eden accomplishes by poisoning the water supply is essentially mass genocide. He now has a wasteland covered in corpses.
He doesn't need manpower, or else he'd keep the wastelanders alive. He doesn't need land; this land is basically worthless anyway. The Enclave seems to have its needs taken care of. What exactly does Eden gain by putting modified FEV into the water?
Isn't that aim essentially pointless in that the human Enclave leadership isn't listening to the machine anyway? That's why it wants the player to do the deed. What is Eden's role anyway? Seems that it was implemented simply for that encounter. Another theme park style-interaction.
He doesn't just kill his "enemies," though. Yeah, it'll kill the BoS, but that kind of misses the point. What does he achieve, aside from maybe gaining a few Vault dwellers to lord over in addition to the Enclave? And the Enclave doesn't need manpower anyway. If his ultimate goal is to kill off all "impure" creatures and that's it, that's a pretty poorly thought out decision since the Enclave can already produce "pure" human children anyway--well, maybe. The Enclave has probably been exposed to a bit of radiation itself, meaning that Eden will be killing some of his own people in the process.
And like Two Bears (Vita) said, Autumn doesn't listen to Eden anyway, and what is his ultimate goal? What is he going to do... turn on the purifier? Isn't that what the Lone Wanderer is trying to do anyway?

remove all radioactive particles from the land and water. They want to rebuild the United States and colonize the Wasteland. And before they can do that they have to remove every creature that is not "pure". Im talking about BoS, NCR, Raiders/Slavers, Super Mutants and any other creature that is not "pure". And the easiest way to kill all these creatures is to infect them with the mod. FEV . He wanted to reclaim D.C., colonize it with pure Enclave soldiers and make it the new or "old" capital of the Enclave nation (United States).
The Enclave takes pride in being the last known concentrated bastion of pure, unmutated humanity, aside from the unopened vaults, and being the most technologically advanced faction in the wasteland. Because of the effects of radiation and the Forced Evolutionary Virus on the people of the Wasteland, most members of the Enclave generally do not consider them to be completely human anymore, often attacking them on sight.

Well, apparently they didn't before they stole it from the Lone Wanderer, because they didn't have the purifier up and running while he/she ran across the wasteland and got into a Vault, most likely by traveling through an entire city run by children (lol).
The wastelanders aren't a threat to Enclave, and I would say raiders and slavers aren't, either. Literally the only threats to them in the Capital Wasteland are the BoS and super mutants (in terms of organized groups), because the NCR isn't even anywhere close to the Capital Wasteland. It seems that if they really wanted to eliminate the people who posed a legitimate threat to them, they have much better alternatives. In fact, couldn't the Enclave just use the GECK? It collapses matter for miles and miles, it produces a great deal of resources, and to make things better, all those "undesirable" elements are now gone. Why is this a better alternative? Okay, so we put the FEV in the water, and all the mutated creatures in the wasteland are now dead, including all the "impure" people. Great. Except now, the Enclave is somehow going to have to keep its citizens from being exposed to radiation in a post-nuclear wasteland, and the members of the Enclave who've already been exposed to radiation are definitely going to die. On top of that, everyone's going to have to become a vegetarian, because all animal life near the Potomac is now nonexistent.
All of those consequences literally disappear just by using the GECK instead of turning on James's purifier. In fact, the GECK in general can be put to better use in pretty much every possible way aside from using it on the purifier.
