Yes this is the problem exactly. Pretty much why I always do sneak attacks with a scope because it doesn't affect scopes. The fix is to move forward while aiming for a second while standing up (and then crouching again if you are going for stealth kills as moving while aiming while crouched doesn't fix the issue). You need to do it every time you aim with iron sights though, it sucks.
Aiming out and then in doesn't fix the problem, you have to do the fix mentioned above, at least for me but I have done a lot of testing with this. Also not using true iron sights would fix the problem but I love iron sights, plus I play without a crosshair.
Have you tried using any animation sets for the weapons in question?
Are you saying they could be the problem or they could fix the problem? I'm not, just using the mod that fixes weapon meshes and the weapon retexture project, nothing that modifies their animations.
