Otherwise you can reload the save to Jacobstown and task the head Mutant (Jacob is his name I think) for money to bribe away the mercs.
Press '~' and put in "addreputation f43de 1 30" (remove the quotation marks).
Afterwards, save then exit the game, and then reload the save and you should be good.
Ofcourse feel free to use the console, but I promise you, that your char becomes much more memorable if you dont
I'm afraid you've gimped your game then. You need to be careful about going on a murderous rampage, most actions have consequences. I'm not sure why you felt the need to kill the mercs, a peaceful solution is very easy to achieve. Just ask Marcus for the money. Frankly, I think you deserve to be shot at on sight.

You can wear faction armor and see how far that gets you, but, it's an RPG and should be played as one.
You should stick with your decisions and follow through for the best experience.

TBH you should've listened to Marcus, he said that "NCR want us out of here and have hired mercenaries". You kill men working for NCR, they know of it, you're to blame. In the future just be mindful of your actions. After all, Fallout portays a REAL world and your actions in the game, alike the real world, have its consequences. You may be shot on sight but hey, think of it as a life desicion; you can't change what you did, but you can try to make better of it. This will enhance your experience in the game.
Not only that, but Marcus didn't want you to kill them. He specifically told you that he wanted to avoid a confrontation that would make the community look back in the eyes of the NCR. So you really have no one to blame but yourself. I'd suggest that you start the game over and think about the consequences of your actions next time.
Just so you don't feel too bad, I made a similar mistake with the Legion group in Nipton. It made the game unplayable being ambushed by Legion assassins every time I turned a corner, and I had to start over again. If there's a peaceful way out of a situation, you should take it.
