The caveat to NV mods is ones that drastically alter the world space, or old mods that were badly built from the beginning or edit the game in ways that simply don't play nice with other mods.
Any NV mods that effect textures or visuals will generally apply to both games.
Overhaul NV mods like Project Nevada or Solid Project will generally break TTW (they break vanilla NV too, just in less obvious ways) since they are made using outdated methods or just bad ways of making edits.
Quite a few of the more popular mods for FO3 have either been converted to TTW, or have a NV version that will effect both games.
I have a guide on my profile that contains a pretty extensive mod list, essentially all of which is either TTW compatible or has patches for TTW.
