I'd say that a lot of them are potential bosses, as many are not required to be killed in order to progress through the story.
I do have Benny in mind, I know he's the secondary antagonist and a boss, but I'm trying to gather as much information as possible regarding him (as he is quite a complex character mainly due to his strong involvement in the story) and earlier bosses I might have missed before adding that rat to the list (which I haven't finished yet, hence the "?)" for Lanius).
I killed him during the optional boss fight in The Tops Casino; therefore, I don't know what happens if the player "lets" him escape. Doesn't he get captured by Caesar's Legion right afterward?
As for the other ones you've mentioned in your second comment, save Mortimer, I didn't know any of them until now! I'm totally not done with the main story yet.
By the way, do you consider Scrambler a mini-boss?
Radscorpion venom sure is something!
Joe Cob and Doggo guy and others are just a mini side quest bosses that the courier can run pass them, not interest to end the quest. Benny is a main quest mid boss because player cannot avoid him to open the 2nd half of the game.
Also players: *Literally do the exact same thing that they did in their last playthrough; help Goodsprings, kill Vulpes Inculta on sight, recruit Craig Boone, start killing The Legion NPCs left right and center*
Actually I let Vulpes live now...until I meet him in New Vegas later. By letting him live you can get an extra quest done for completionism and that sweet xp, then murder him later when he comes to invite you to the Fort.

Where has anybody hinted at that being the case?
All listed characters above except the escaped convict leader can be sided with, depending on the choices that the players have made, and yet, OP pressumed that the players would naturally do the opposite and be hostile towards them instead. This is the sign that the vast majority of players will just do the same thing they did in their last playthrough.
EDIT: And we already have two people who claim that they've made a different choices recently, indicating that before such occasions, they've basically done the same playthroughs in a way I have described.
Yeah, but, in my humble opinion, the path in which Caesar and Legate Lanius are the main antagonists (and also in which you defeat all bosses) is the canon one. Storywise, I can't imagine the Courier being an evil mercenary. I honestly think he's meant to be a hero. Then again, that's just my opinion!
