Make sure to bring Veronica the first time to hidden valley though. ;)
It's best to destroy them because they're just better armed raiders who threaten anyone with technology at gun point.
Best to first make them really like you by doing all their quests.
Then use the self destruct, it should make you just barely not make Veronica hostile when she asks you about it and you deny it. ^^'
Just do all their missions first, which is also a good way to get power armour training much earlier. And maybe in Lonesome Road have ED-E stop the launch.
Should give enough BoS like points that when Veronica asks you about it, and you deny it, keep her as a companion.
Since I doubt anyone's going to mention it, if you haven't done so already, don't use the self-destruct option for destroying the bunker; killing the named Brotherhood NPCs will do the job and allow for the unnamed NPCs to continue spawning as a continuous resource for what little trading you can do in a Legion playthrough.
